Prof. G.M. Reddy Research Foundation (G.M.R.R.F) is a non-profit autonomous Research Organization registered in December 1995 by the Government of Andhra Pradesh and recognized by Department of Scientific and Industrial Research (DSIR), Department of Science and Technology, Govt. of India, New Delhi in August, 1997. Apart from research, the organization also encourages and supports the upcoming Scientists and budding Entrepreneurs in educating with the following technical skills.

WORKSHOP ON NEXT GENERATION SEQUENCING DATA ANALYSIS

This course is designed for biologists who would like to get their hands dirty in analyzing their data instead of turning their data to someone else. Course consists of lectures with extensive hands-on practicals. Infrastructure would be provided by institute. Participants can bring their own laptops/notebooks, if they choose to be.

Participants are requested to make their own arrangements for transportation and accommodation. However, institute will guide the participants in securing the accommodation nearby places.

  1. Introduction (5hr)
    • Introduction to linux (Debian/Ubuntu) - 1 hr
      • Installation, removal of packages
    • Introduction to shell (bash)- 1 hr
      • Basic commands
      • Introduction to shell variables
      • Basic shell programming
    • Introduction to R and R-studio (Installation, launching, R scripts) - 3 hr
      • Installation
      • CRAN and Bioconductor
      • Data types
      • Reading and writing Data
      • Data Frames, slicing, and manipulation
      • Tidyverse family of functions
      • Additional resources
  2. Genomics data formats, resources and visualization (8 hr)

    • Introduction to Genomics (1st and 2nd generation sequencing) - 2hr
      • File formats used in genomics data analysis
    • Introduction to Variants (SNVs, MNVs and DIVs) - 1hr
    • Introduction to Variant calling (including qc and alignment -GATK best practices workflow) - 2 hr
    • Introduction to Variant annotation (SNPeff, Variation reporter, VEP)- 1hr
    • Data visualization (IGV) - 1hr
    • Genomics data operations (BED, GTF, VCF) - 1hr
  3. Transcriptomics (6 hr)

    • Introduction to Transcriptome -1hr
    • Introduction to NGS (RNA-seq) - 1hr
    • Introduction to RNA-seq data analysis 3hr
      • Introduction to Tuxedo suite workflow1
      • Introduction to Tuxedo suite workflow 2
      • Htseq workflow
    • Data visualization (Cummerbund, IGV) - 1hr

The course includes a rich collection of lectures by eminent and experienced people from Translational bioinformatics. Please note that this is not a placement course and is aimed at biologists, not at programmers and/or statisticians.

Eligibility: Life science and Bioinformatics graduates, scholars and researchers. Course Fee: Rs 10000/- (excluding accommodation and food)

*Course starts from 17/8/2017 to 20/8/2017. Prior registration is mandatory which closes on 15 /8/17.
