How do I assign barcode files to read files in Stacks?

Hi, I would like to use to command process_shortreads (program Stacks) for more paired end reads from Illumina MiSeg. I used the option -p and created the folder with the reads. But how I tell Stacks which barcode file belongs to which reads? Thank you Hanka
