Gene set enrrichment, GO; Comparing Effect Size between two groups

Hi,

I have two gene sets ( A and B). Set A is significantly enriched for GO terms (e.g., nervous system development) while C2 is not. But I can't make the mistake of comparing p-values between groups.

I need to compare effect sizes between groups. Is the effect for group A greater than group B. Does anyone know how to do this type of analysis? It seems to involve some kind of burden test from what I understand. Thanks - Robert

You need to give more details. What is the context and what is "effect" in this context ? On which variable are you measuring the effect size ?

o.k I just used Fisher's Exact test to test for a difference between groups
