I have SAM sort tools version 0.1.19-96b5f2294a. Can I update it t the newest version?

yes, you can install it from the sources: https://github.com/samtools/samtools/blob/master/INSTALL

Shall I remove the old version? Or just I should go forward and do installation.

do whatever you want, prepend the new path to samtools in your PATH: https://unix.stackexchange.com/questions/26047/
