Molecular Dynamics, software, how it works, what I need and How to begin

Hello Guys. I know very little about molecular dynamics simulation. But I heard about it and I thought I could do some simulations to improve on my results. I am currently interactin some DNA aptamers with some non protein molecules and thought using this simulation to explain the molecular interactions will really help me on my next presentation. Any help on what I will need and how to go about it would be of great assistance. The youtube video I watched was not as helpful. Thanks in advance
