Preparing primary assembly in RNAseq

What are GCF_000001405.31_GRCh38.p5_genomic.fna and GCF_000001405.31_GRCh38.p5_genomic.gff files. What is the significance of preparing for primary assembly in RNAsequencing?

The first one is the fasta file corresponding to the genome The second one is the annotation of the first file

I don't understand your third question. Significance of preparing for primary assembly in RNASequencing? These files are already assembled.. If you want to assemble again, you need to use the original reads, not the already assembled files

Genome file means sequence of whole genome submitted by various submitters in public databases . Annotation file means exon coordinates, etc. This is what I understand.
