How to annotate a chloroplast genome to find enzymes of interest

I have a genome from a non-model species of interest that is not annotated. I am screening for specific enzymes and am wondering the best way to do this. I was thinking about breaking the genome up into genes that I could annotate with blast2go, but am unsure which gene-finding software to use. Any method for annotating genomes is welcome.

You don't have to annotate the genome to find the sequence (enzyme) of interest. You could simply take a related/known sequence(s) and search against the genome.
