Question: Are there any journals that accept short transcriptome announcements?

There is nature scientific data. I think this suits your requirements. Check couple of papers from that journal, you will get an idea how to proceed with your data.

A while back I found this list of free open access journals: http://www.conem.org/links/resources-authors/oaj-selected/ Depending on the topic of your dataset, you can find a potential good fit in one of those.

There are only biomedical journals but I am planning to publish plant transcriptome dataset.
