Disclaimer: I'm not a bioinformaticist; rather, I'm working on some code with some bioinformaticists.
What's the conceptual difference between (1) IBD analysis and (2) local ancestry inference using tools like Chromopainter?
I realize the underlying algorithms might be different. But at some broad conceptual level they seem the same to me, modulo possible coceptual confusion on my part. You can label segments of the chromosome using IBD analysis by looking at a reference panel of other people who belong to distinct ethnic groups, and in LAI you also map segments of the chromosome against groups (nominally ancestral populations, I guess, but they must be represented by genetic data in current generations, unless we're talking about something like archaic human DNA).
Am I missing something, or are they indeed quite similar?
