I want to run all the command from BIostar Handbook on PC Command Prompt

I did the coursework in Bioinformatics in UBUNTU. Now I want to run my prompt s on PC Command Prompt. It is wondows 2007 Professional. How do I install everything. Will the command be different.

Please help as need to run some data.

use a GNU-linux (ubuntu) VM in windows. Make sure that system has enough RAM to run the VM and functions you are about to execute.

You can't strictly do that on PC command prompt with Windows 7 (I think you meant to say Windows 7 rather than Windows 2007). You can use Linux subsystem for Windows (as mentioned in Biostar Handbook) on Windows 10 (but it is NOT available on Windows 7), which will provide you with native linux shell on Windows 10. You could install and use one of the virtual machines on Windows 7, but then you would not be working on the PC command prompt.

Just in case OP was indeed talking about Windows as it was in 2007 (Windows XP), I'd like to make it clear that no version before Windows 10 Fall Creators Update supports bash subsystem for Windows. You could use Cygwin but there will be a ton of problems. Better off running an Ubuntu VM or dual booting Ubuntu.
