We have sequence data of a plasmid obtained by a new generation sequencing. Quality control analysis of sequences and de nove assembly was performed. There were some gaps. Incomplete plasmid genome can be submit to GenBank?
Yes you can in, in principle, submit unfinished genomes to genbank. Please just take care to ensure your quality is as good as it can be and you fill in the metadata well.
It would be best if you have the chromosome sequence to go with it I think.
