Hello,

I have ChIP-seq and Input, and want to display occupancy normalised by the Input (e.g. input-subtracted, or divided by the Input). is there some solution to create one BigWig file starting from two BAM files with the ChIP-seq and the Input?

Thanks!

You're looking for bamCompare from deepTools, which can create both input-subtracted and signal divided by input tracks.
