I have sequenced a genome of a cyanobacterium with two different sequencing methods, PacBio RS and Ion torrent. I wanted to know if there is a tool to compare both sequences since I know that one has more sequence than another and I want to know where the missing gaps are.

The term you are looking for is a "hybrid assembly". Using that for googling will give you plenty of hits.

Use the pacbio assembly only, and if you like map Ion torrent reads to the pacbio contigs. There is an absolutely massive difference in read length and quality between the two!
If unclear : ion torrent is pretty awful
