I came across a tool called AlmostSignificant for checking the quality of the reads by lanes. What is the potential information of quality check here? What has the sample in the lanes got to do with quality check? How to differentiate Good & bad Quality from the output?
I've never heard of it. Have you tried it on your data? Can you show us what output it gives? Without more information we can't really help you.
The lane can of course affect quality. If that lane was obstructed, scratched, manufactured with a defect etc, that could manifest itself in your reads.

Why don't you just read the manuscript? - then, you will understand it better. I do not see any real reason for coming here with your question. The manuscript has just 4 citations since 2016 (better than some of my own! :P )
In addition to Kevin's comment, if you think the tool addresses a problem you might have, why not try and run it and see if it makes sense with what you think already?
There's not a lot of point to us guessing whether it'll be meaningful for your data or not.
