i don't know how to procedure A LOCAL Multiple DNA Sequence. should i use cluster omega? how should i set? thank you!

I would use MAFFT or MUSCLE for DNA, though ClustalO will work too. Simply feed the program your data (read the output of —help or the manual.

Unless you have specific requirements, I would not alter any parameters.

It depends on what are you looking for, there are a lot of aligners by command line or web-based, web-based is usually limited to specific maximum entries while the command line-based doesn't. You used the "assembly" tag in your question, be aware that alignment is not an assembly.
