How to calculate the weights on weighted sum of pairs score

Hello everyone!

I'm writing a code to perform multiple sequence alignment.

I'm using the wighted sum-of-pairs score as objective function. I've completely understood the routine, but I haven't seen anywhere explaining how to compute the weighting between the sequences.

Any ideias?
