How to define haplogroup in plant

The haplogroup in human is often determined by snps in mitochondria. Recently I have to divide the population of a kind of plant into different types of haplogroup using the mitochondria snps. I found two references using different kinds of method in plants: one is in Arabidopsis- they use QT-clustering algorithm. the other is in Cannabis - they use median-joining (MJ) network method implemented in the software NETWORK v5.0.0.1 So the questions is : which kind of method should I use in my case? Can I just use phylogenetic tree to define the haplogroup? Is there any other method to define the haplogroup in plants. Thank you in advance.
