I know most people use GSEA to do pairwise analysis, but as I see there is 3 classes cls file in GSEA offical website ( http://software.broadinstitute.org/cancer/software/gsea/wiki/index.php/Data_formats) , but failed to run GSEA with 3 classes cls file, I want to know is it possible to run GSEA with more than 3 classes?
