Need some advice on my current work. I need experts to look at my perseus workflow. It's my first time to work on this. Please assist, thanks

i have 4 sets TMT-labelled mass spec raw files from paired disease-normal tissue, and 2 extra channels as internal referernce for normalization. And I have their average abundance, abundance ratio, and other quantitation from each labelled sample - 126, 127D, 127N, 128-D, 128-N, 129-D, 129-N, 130-D, 130-N, and 131

I want to quantify each protein from each patient one at a timedf, an determine those up and down-regualted. My question is how do I make use of the 2 extra channels for in doin quantitation. Thank you very much for your recommendation and time.
