I performed simple mRNA expression of a particular gene and then looked for survival curve in However survival curve has two grps case without alterations in query gene and second cases with alterations in query gene. I looked around the tutorial FAQ of Cbio-portal, Google it but could not find the explanation of with and without alterations. Can some one point me where I can find this information -how to interpret cbioportal output or what is the meaning of with and without alterations.

It sounds like the input query gene genomic data determined that a subset of patients/samples have alterations (like most). Therefore your survival analysis checked survival probability of patients with and without alterations. For mRNA it could be "high" or "low".
