Hello I would like to resume a job stopped in repeatmasker, which was terminated by the maximum runtime on a queue system.

I have the directory with the process files, but I can't resume parsing where it left off. I've tried to repeatmasker directly from this directory, but it creates a new folder and starts parsing again

That means repeatmasker is unable to resume where it left off or was rather forcibly killed by the job scheduler. You will need to find a longer queue (or a different server) to get the job to complete.

as far as I know, Repeatmasker is not able to resume unfinished runs, so you'll always have to restart from the beginning (in a diiferent queue / server as genomax pointed out as well)
