Whether i will get the complete plasmid and can i pool my all plasmids together for a single Miseq run to save money? Just to sum this up:

1) Yes you can pool samples. The keyword here would be multiplexing via different indices. Please google for more information on that. The library prep kits cover that.

2) For pricing please visit the Illumina website or get a quote from a sequencing provider. MiSeq v3 300cycles is somewhat 1000€.
