I've started learning RNA-seq only recently. I study Arabidopsis thariana. I used hisat2, stringtie and ballgown(refer to https://www.nature.com/articles/nprot.2016.095).

I couldn’t understand “MSTRG〇〇〇〇”. Is this gene Id or something?

Will you kindly tell me MSTRG? Thanks in advance for your help.

Hi Arabi, MSTRG it's a way that stringtie uses to assign the gene names and isoforms, I went though this time ago and if I remember right I fixed this problem by using a different annotation file (GTF)
