Hello, I was wondering what free software I could use for microsatellite data from clinical patients utilizing Promega's kit. Genemapper and others are not free although there are free trials and the suggestions in other posts don't seem to have links that work. I appreciate your help.

You do not say what kind of analysis you want to perform, nor which Promega kit you are referring at. You also do not say which links are broken, nor the answers that mention these links.

Therefore, it is very difficult to understand what you want to do, and which software would be appropriate.

We are using it for instability analysis. We used a 3130xl genetic analyzer. It is a PCR based test using MSI Analysis System v.1.2. They recommended Genemapper and GeneMarker softwares. I also seen this link but not sure if this is what I need as I am very confused: https://github.com/ding-lab/msisensor. I also seen a mention of Fragman pkg in R. Would that be sufficient? Is there a way to get sample data for it?

OSIRIS is an STR analysis tool produced by NCBI that can be used for fragment analysis. The free, open-source download is available for Windows and Mac at https://www.ncbi.nlm.nih.gov/osiris/
