I'm using the ClustalO web interface (https://www.ebi.ac.uk/Tools/msa/clustalo/) to perform multiple sequence alignment on a set of sequences. As part of the generated output, I saw the Percentage Identity Matrix (PIM) being generated. I'm worried that some of the values show up as 'nan' . Does this mean that the particular pair of sequences are entirely different? Can someone please explain?
