Off topic:Clustering time course RNASeq data with replicates.

I have a RNASeq time course data with multiple time points and with multiple replicates at each time point. I want to perform clustering on the dataset. I have came across a package called Dirichlet process Gaussian process mixture model (DPGP). But it accepts time course data with multiple timepoints but with a single replicate only. How can I perform clustering on time course data considering values of multiple replicates?
