hi, everyone i want to identify a novel transcripts from which step i should start after doing cufflinks or cuffmerge ? if i want to filter transcripts length = or more than 200 nt , exon = or more than 2 which file i must use to do that out put cufflinks or output cuffmerge or out put cuffcompare please mention the name of file and by which tool to do that ? i don't know which class code have to select u,x or u,x,i and why and which out put file i should use mention the name of file and i have to do class code? because i saw many papers didn't use that . my work is identification the lncrna expression in skeletal muscle in different stages . thanks a lot.
