RNA-seq analysis and Protein Kinase Activity

Hi, sorry if this is a very general question but I am beginning with bioinformatics and I am going to start my project where I will have to search for RNAs linked to Protein kinase activity data from RNAseq data. I was wondering if someone could maybe give me some orientation about how to do this, or some reading material that could be useful for that. I have R knowledge, but mostly for statistics with clinical data, and I´ve never done any RNA analysis (although I know the basics). So I would appreciate any help or general material that anyone could send me, especially related to some coding tutorials or libraries I could use for that. Thank you.

What do you start with? Count table, raw data, aligned data?
