I'm very new to genome annotation and was wondering what the standard e-value and number of hits that are typically used in a BLAST search. I'm using BLAST on thousands of genes, to compare them to the reference genome for subsequent annotation. Any information or resources would be so helpful! Thank you
Is there a reason you are not using a program like

to the initial annotation instead of using individual blast searches? There are no standard e-values and hits per se since every result is going to be need to looked at independently.
