Hello, I want to download a reference protein database from Ensembl for human but they show two databases; pep.all.fa and pep.abinitio.fa, which one is used as a reference database?
actually this info is in the
READMEfile located in the same ftp directory where you download your.fafiles, e,g here.pep.all.fais used as reference.pep.abinitio.facontains predictions made based on the genomic sequence and not any other experimental evidence therefore not all entries represent biologically real proteins.
