Please be more specific: exactly what platform are you analyzing? Are you working with raw data or someone else's normalized result set?

We have both raw data as well as normalized data..

They are not very specific about the packages used in the paper but you can trace the authors' contribution to Bioconductor. They will have the best knowledge in the matter in case you run into specific questions.
