GSEA and pathway analysis on a small subset of genes

I wanted to do pathway and gene set enrichment analysis to find out the potential functions of any differentially expressed genes or isoforms. Thing is I don't completely understand how these analyses work and I am working with targeted RNA sequencing data which only sequences a subset of 255 genes. Are there any considerations I have to make for this analysis or can I simply provide the list of genes and isoforms that are differentially expressed?
