I just upgraded my sra toolkit so I could download reads faster with fasterq-dump, but despite the fact I am using -S option, I am just getting single read files? Am I misunderstanding something here? Note that I know for some of the accesions I get forward and reverse reads with fastq dump in the older version of sra toolkit, so it is not an issue with the data. Any help is appreciated.
