Defining groups in Geo2R

I am trying to analyze data form GSE49468 (https://www.ncbi.nlm.nih.gov/geo/geo2r/?acc=GSE49468). normally, two groups would be identifiable and I would have no problem defining the groups, but in this case (and others I have seen often) I have four replicates that have the two sources I want to compare (in this case, M9 medium vs bovine small intestine content). Can I analyze the data using Geo2R or do I have to look somewhere else?. Also, I think I am missing some key information about the design of this experiment, could you tell me why the two sources are in the same experiments? Thank you in advance

Yeah, that's weird, it only has the M9 replicates. You should probably email the corresponding author and ask them.

It looks like the experiment was to culture them in both media successively (?)
