Proteomics bioinformatics pipelines / workflows

Hi everyone,

This is a naive attempt to start collating for the community some key proteomics bioinformatics pipelines and workflows. I am familiar with the work from Laurent Gatto and colleagues using Bioconductor:

Are you familiar of any other training resources / workflows beyond what is available in Bioconductor aimed at bioinformatics practitioners beginning to dive into proteomics?

I think your question is too broad. What organism are you interested in? What do you want to achieve? If you break your question into smaller questions, you would receive better answers :)
