Hi all, As title says. or other tool can be used to find protein-DNA binding location? Thanks

ps: I tried to use FIMO as well as a PWM downloaded from JASPAR to scanning my fasta file(generated from chip-seq peak region). For a particular transcription factor that has a well-defined motif, am I doing this right?

that is an OK approach indeed.

Other DBs you might consider: TransFac (need a license I think), PlantCare, ...
