I recently did an send some samples to do an RNA seq analysis.I work with carpetania matritensis a not very well researched earthworm. I instructed the company that did the analysis for me to blast against all metazoa because otherwise i would get very few annotations. I want to do a GSEA analysis to compare my results with gene sets related to my research interest. The problem I am having now is with the GSEA chip annotation since their database is limited to human and mouse.
On the website of GSEA it states: GSEA uses the selected chip annotation files to include HGNC gene annotations in the analysis report. If you do not select a chip annotation file, the analysis report displays the gene descriptions from the expression dataset file. If you select a chip annotation file, GSEA includes HGNC gene annotations in the analysis report.
I'm trying to run the analysis but without a chip selected i get an error. Has anyone ever ran a GSEA without a chip annotation file? What would you recommend I do. I'm fairly new to this type of work so any info would help
