Gene ontology analysis protein coding genes

Hello everyone

I have very basic question regarding the gene ontology analysis. I have a list of genes for which I would like to know the biological processes associated. In my list of genes I have both protein-coding genes and non-coding genes. My first question is do we just have to include only protein-coding genes for the gene ontology analysis. I used Gorilla tool for my analysis. My next question is how important it is use the background list? The Gorilla tools provides option to enter only ranked list of genes. So I just entered my gene-list to get the biological process associated. I am looking forward for your response in regard to this.
