I am testing for a significant difference between the 2 groups for different variables. My data is not normally distributed and has an unequal sample size. In this regard, which multiple testing should I perform to check for any significant difference between both the groups?

Are you looking for a multiple testing correction method? In that case you could use Benjamini Hochberg or a Bonferonni correction.

Hi, could you please try to define the biological question you are trying to answer?

If you are looking for a non-parametric test, you can use Mann-Whitney with unequal sample sizes (https://stats.stackexchange.com/questions/40342/mann-whitney-u-test-with-unequal-sample-sizes).

Yes, I am looking for a non-parametric test. I used the Games-Howell test but I could not find any significant difference between the groups in my output. But , I will try the Mann-Whitney test and see how it turns out. Thank you.
