Probably the scvelo paper should be mentioned. I am not sure to what extend people really productively use the concept of RNA velocity to make biological findings, but without a doubt prominent in discussions and fora. At least there are a large number of issues at their Github, plus Bioconductor wrapped it into an R interface via the velociraptor package, I guess that qualifies as influential.

Even though it is a controversial topic among many of my colleagues I liked this paper
