I have put together a small gene-centric database on this topic, having gathered information from experts in the field during the talks they gave at conference. Thus, I would suggest that one could do the same by reading the literature - yes, doing the hard work - and building this database. I have not seen anything already available.
Keep it focused to those genes - protein-coding and microRNA - that are verified and validated. Cell type will be important here.
Then, load the info into WikiPathways and become famous or appreciated as the first to do this!
Edit 5 Oct 2011: There are indeed at least ten pathways returned at WikiPathways for the search "stem cell." One is entitled PluriNetWork for mouse. Others are for human. Have a look to see if this has what you require.

Interesting question. I have always been impressed by how few genes need to be changed in order to transform a somatic cell into a stem cell.
