Hi biovijay, I assume that you are interested in using COI as a barcode in a amplicon study (this is based on your previous questions relating to metagenomics and meta-taxonomy by amplicon sequencing).

I'm not sure what you mean by "coloured barcode"; Do you mean fluorescent tagged primers for in-situ visualization? Do you want to order fluorescent primers? We typically order these from our University core-facility, but there are numerous companies to choose from. Not sure what you mean by "tool" here?

Cytochrome C Oxidase is used as a common barcode for metazoan microbes as well as some other Eukaryotes and as a phylogenetic barcode for animals. These markers have been developed and tested and there are plenty of primers available in the literature for you to choose from.

If you're still looking to design your own primers -- which I highly discourage in regards to amplicons as you want to be able to compare your study with other COI studies -- you can use Primer3 (my preference) or see posts here.

You've had a series of difficultly worded questions relating to metagenomics, but I am really impressed by your passion in this research area. Metagenomics Review Papers, I would suggest reading those papers and then start looking for more literature to read in this area and this will help you be able to formulate your questions for this forum.

Thanks for your comment... And what I meant by coloured barcode is the representation of each of the bases in the sequence in form of 4different colours just like the chromotogram!! have cited a example below

And have just found that it could be done through BOLD systems!!
