I have a large variety of genomic data. I'd like to be able to overlay my data from various sources onto molecular signaling pathway diagrams (metabolic and disease) and be able to visualize mutations, CNV and expression levels. Does anybody know of any software (preferably open-source, but licensed is ok) that can accomplish this?

You might look into using Cytoscape. If you are an R user, you could use RCytoscape to control things from R.
