Hi,

I need to add branch labels to phylogenetic trees in Newick format for use with Codeml's local clock analysis. Branch labels have to be specified by the symbol “#”. The branches need to be labelled as "consecutive integers starting from 0, which is the default and does not have to be specified".

Is there a program I can use to reformat the trees in this way? Ideally one which can be used to reformat a large batch of tree files.

Thanks for your help, Dani :)

I don't usually just redirect people to another post, but in this case, this question has been answered in a How Can I Label Internal Branches Of A Phylogenetic Tree? and I don't think there is anything I can/need to add to the answers in that thread.
