I need one or two, preferably recent, examples of organisms that have been re-classified as a result of manual annotation. I tried looking but can't find much info. Thanks.

I'm not entirely sure what you mean by "manual annotation", but this paper: http://www.pnas.org/content/101/41/14812.abstract is one of the first examples of using DNA barcode sequence data to reclassify organisms.

I'm confused at the question too and (+1) found the paper link interesting, but just being devil's advocate here: I would argue that people have been using DNA sequence data (the use of "barcodes" evolved from markers such as rDNA and, like the example in the paper, COI) to reclassify organisms since we started sequencing nucleotides. One major case being the classification of the Archaea by Carl Woese et al. in 1977 based on DNA marker data.
