I am working on a RNA-seq data of bacteria which is available under http://www.ebi.ac.uk/ena/ I am trying to find a annotation bed file (chr start end and name of gene, CDS). I tried to search in EBI as well as NCBI sites but could not find any information. I am sure I may be missing this information. Could an expert please point to me that URL where I can get a bed files for annotation of bacterial genomes.

Thanks

Usually the Bed files can be downloaded from UCSC, it is mainly for Eukaryotes...

But Prokaryotic data can be found at the following link... Just browse through it... Btw which organism are you working on

http://microbes.ucsc.edu/
