Maybe example images could be interesting for some, e.g. a comparison of the output to illustrate your observation.

Seaview can generate trees using Parsimony, Distance methods (NJ or BioNJ), and ML (using PhyML). Different inference methods may yield different trees, so it is important to first make sure you are comparing trees generated with the same methods. Also, these programs may have slightly different ways of rendering the trees and if you rotate the branches extending from certain nodes you may see that the trees really are the same.
