How do you estimate phenotypic variance explained by significant SNPs in plant GWAS studies? This question has been answered for CASE/CONTROL studies but my question refers to NON case/control GWAS studies in plants.

Treat as Case/Control. Case = "mutant" pheotype Control = "wild-type" phenotype

I am using a diversity panel which can not be divided into case/controls

Are you dealing with a quantitative trait? Then treat as QTL
