I'm quite sure there are a lot of possibilities for analysis -- what do you want to do with your data? A more specific question would help us give you more input than an open ended question like this.

If you have just miRNA profiling data (small RNA-Seq data perhaps?) the types of analysis is fairly limited since the important piece of the puzzle is the actual effect on the transcriptome (typically). If you have paired expression data from the --same samples--, then I would recommend looking into using Ingenuity Pathway Analysis suite (IPA). Alternatively, if you're on a tight budget and are looking for an open source option - there's a link list page here ( than can get you started.
