I am interesting in finding out novel biomarker/drug target for cancer i.e. liver cancer by combining the analysing of available NGS data (cancer genomes, 1000 genomes projects, COSMIC, RNA-Seq, Chip-Seq etc), Microarray etc dataset. Could you give me some advice to get started?

That's more or less what everyone is trying to do, and the degree of success has been a bit limited. I think http://www.nature.com/nature/journal/v470/n7333/full/nature09792.html is a good article to get started on some of the challenges.

I think you seem to already have a feel for public data. Not sure what else I can say.
